Depends on the use you want to give it.
NTFS is a bit newer, but is Microsoft proprietary, that means that other people that want to read information have to "reverse engineer" the format and it's not 100% compatible. (For example Macs and Linux computers).
However it has better features, since it was the one that replaced FAT32.
Fat32 is now open to public, so anyone can read this file system and files in it. However, its based in a 32 bit structure and that might be a limitation for the amount of files you can put in a single folder and the size of those files.
For example if you want to backup your DVD's, those will use in average 4.7GBytes. FAT32 would not support a file this big. But if you plan to keep only music or photos and share it (carry a portable external hard drive). It's just fine.
NTFS adds also information about user (owner) of the file. Which means you can add security, like allow only a single user to have access to those files.

If you're running more than one operating system on a single computer , you will definitely need to format some of your volumes as FAT. Any programs or data that need to be accessed by more than one operating system on that computer should be stored on a FAT16 or possibly FAT32 volume. But keep in mind that you have no security for data on a FAT16 or FAT32 volume—any one with access to the computer can read, change, or even delete any file that is stored on a FAT16 or FAT32 partition. In many cases, this is even possible over a network. So do not store sensitive files on drives or partitions formatted with FAT file systems.
